Yes, Pekes are susceptible to eye injuries, as your vet indicated ... but they don't just "fall out". The most frequent occurrence is that the Peke has sustained a blow to the head. Sometimes this happens if they are "playing" with a larger dog or it has also occurred if they run into something while running fast. If your Pekes' eyes are just "falling out" as you put it, I'd check into your breeder to find out if they are breeding Pekes with a very dangerous and unhealthy trait. Most Peke's go through their lives very healthy and happy with both eyes. I can only sympathize what you're going through with your two babes and hopefully, they will go through the rest of their lives happy and still with their sight.
